Looks like you're almost there, I would do:
  bogofilter -d ~/.bogofilter1/
  bogofilter -d ~/.bogofilter2/
and have your two different wordlists in those two directories.

Is there something in particular you're trying to do with 2 different
wordlists?  Just curious.
